TH2 response (Immune system recognizes it can't defeat MAP( due to lack of the TH1 support), and decides to block the MAP into confinement; forming granulomous tissue, which then causes the "cobblestoning" so familiar with Crohn's Disease) This new tissue is solid protein, and can not be penetrated by the MAP. The infection is contained, but other infections are lurking, and need to be dealt with. Granulomous tissue (Cobblestoning) causes crips, and fissures to form in the mucosa, and the integrity of the bowel slowly fails. These new "fissures, and crips allow "symbiotic bacteria (The kind that naturally live in the bowel, and help human beings digest, and effectively absorb specific nutrients) then must find a new niche, because the environment of the bowel is changing, and the "instinct" of the bacteria isn't. Overgrowth begins, and the leaky gut allows "some" of the bacteria to pass into the blood stream especially Candida albican. There are a number of bacteria, but the specifics aren't all the important. Overgrowth occurs usually in the location of Peyers patches (Areas of the bowel where absorption is most likely) The rectum, Adjacent Colon, and terminal ileum are the best known Peyers patches, and surprisingly the perfect niche where MAP likes to reproduce. When Overgrowth occurs fistulas, and abscess form. The body now has to fight the infection from the MAP, but also the infections within the blood stream, and the infections caused by overgrowth in the crips, and fissures of the bowel. These fistulas are a direct result of the immune system "attempting" to fight the overgrowing symbiotic bacteria. The "immune" system is responsible for the fistula formation because the TH1 response is not available, and further damage takes place via the insufficient TH2 We now see how the problem spirals out of control. As the bowel looses it's integrity microscopically it also looses it ability to absorb nutrients on a larger scale causing severe stomach cramping, and other symptoms such as fatigue, and weakness. As infections storm the body the brain, bones, muscles, and even nerves begin to loose integrity, and symptoms that seem "almost unrelated" begin to surface such as psychological problems, and even skin problems. Deficiencies caused by malabsorbtion, because of the failed integrity of the bowel now lead to other symptoms. Vitamin deficiencies, mineral deficiencies, and the all too known "energy deficiencies". Now compounding the deficiencies, you have bleeding leading to anemia in some cases, which compounds the malabsorbtion, chronic infections, and deficiencies
